Which motor controller and which Arduino software are you using? SMC3?
And screenshots of your SimTools settings could be helpful.

SMC3 is the program that loads the arduino

Well, an Arduino is a computer, and all computers need software. The term "program" means the software that you have loaded onto your Arduino. The Arduino language also calls it a "Sketch".

Knowing which Arduino sketch you are using could help identifying the source of your problem.

Also a wiring diagram of your setup could help, and - as I mentioned before - all your SimTools settings. You only provided part of the "Interface Settings", but the "Axis assignments" are still missing.
